Update: The problem was with wp-cron… it seems like a known problem on some WordPress installations. Replacing it with good old cron fixed the problem.
More information:
The admin user has a checkbox at the bottom of a new topic to be notified of replies. The plebian users do not. When admin checks that box, admin gets e-mail notification of replies.
When the admin user @-mentions a user, that user gets sent e-mail, so the system is capable of sending e-mail from a forum post.
It is just the notification settings that seem to be broken then, and the peculiar lack of reply notification. Any pointers?

A resolution, of sorts: after talking with the CBOX development team, it sounds like a misunderstanding on our part. CBOX really does take over a multisite install, so running multiple CBOX instances in a single WordPress instance is not viable. We have talked with our stakeholders and found that they can coexist in the same commons, so we’re OK for now. Thanks for all the suggestions.
Unfortunately, wp-multi-network isn’t tested with recent versions of WordPress, and seems not to behave appropriately, even without installing CBOX. It looks like they’re working on it, but I may need to spin up multiple instances in the meanwhile.
