CBOX on a WP Network – SubDomains vs SubDirectories

OK, another noob question.
I know that I need a WP network for my CBOX installation because I want to provide for Group Blogs. From the perspective of the WP world beyond CBOX, I want to be able to administer several different WP blogs most efficiently.
In looking over the various CBOX and WP related sites, I see that WP Network can be set up to support either subdomains or subdirectories. An illustration for what this means is usually provided in terms of the URL (i.e. site1.mydomain.com vs. mydomain.com/site1). What I do not see is what (if any) difference the type of network makes to performance, affordances, ease of backing-up, etc.
With respect to CBOX, what difference does the type of network (i.e. subdomain or subdirectory) make?
